Updates allod/tools README so it matches the current tool behavior and command surface, and removes the old flake-status --check-upstream alias in favor of --upstream only.

Changes:

Document pull-all default behavior separately from pull-all --switch.
Keep flake-status --upstream as the only upstream-check flag and reject --check-upstream.
Add work-diff --all, flake-update-cascade active PR skips, and forge token verify.
Clarify forge token configuration and repo option placement.

Validation:

User follow-up: drop the legacy flake-status --check-upstream alias instead of documenting it. Keep --upstream as the only supported flag and update code/tests/docs accordingly.
